Hey there!

I am interested in treating myself to a M Craft Putter (probably number 1 in BIP Finish). However, I have a problem with the Headcover as it has leather worked into it. Is it possible to aquire one with a different headcover? Or would I have to order one without a headcover? Does anyone know?

No. Just buy one and sell the headcover on.

The shape of the #1 putter is such, you should be able to look on someplace like eBay and find some generic cover you would be happy with.
